 We have also tried clicking the button to "remove share" on the specific sub folders we are looking to remove access from but everyone at top level still has access.

When you share a Team Folder (the top-level folder), all users who have access to that share can see the folders and subfolders within it.

 

A user's actions within a Team Folder are generally limited by the permissions assigned to them for sharing. However, you can impose additional restrictions on specific users and groups through folder-level permissions.
